A particular journal may have two EiCs for a variety of reasons. It may be a very well-regarded journal in its field, receiving a high number of submissions, to manage which two EiCs are deemed necessary. It may have several subsidiary journals, again probably requiring two EiCs. It may also have a wide global footprint, with the two EiCs managing different geographies. On the other hand, there are some small journals too that have two EiCs. This is when the EiCs have started the journal and share the editing responsiblities between themselves without having too many staff members on board.
Here, what you could first do (in case you haven’t already) is to find out the specific role of each EiC. You could do this by going through their profile description on the site. Based on this, you could write the cover letter to the relevant EiC. When doing so, you could let them know why you are writing to them specifically and not to the other EiC. This will also convey to them how well you have researched the journal for making your submission.
However, in case it’s not clear who would be more likely to be responsible for your paper, you could write to both of them. When doing so, you could let them know that you are writing to both as it wasn’t clear whom to submit to. As earlier, this will convey your preparedness for submission. The EiCs then will probably let you know who would be responsible for your manuscript.
